Harajuku and Akihabara are definitely on the itinerary, as is the Tsukiji fish market. I expect I’ll have occasion to venture through Shibuya Square at some point, and I am versed on the proper emergency procedures for Godzilla attack.
But if anyone’s got some suggestions for things I shouldn’t miss while there, do share. I’m not a big-time anime/manga fan but I am interested in it so if you’ve got places to go or things to look out for… looks in Loop’s direction
And this is silly, but I’d love to get my hands on a katana but I doubt customs would allow it to enter the country.

if you stumble upon a gatchapon/capsule machine with anime figures I like Shojo anime (shonen never did anything for me).
or if you find them cheap, a Pinky Street figure the cuter the better.
I’ve never been to Japan, but I know a lot of Japanese exchange students from school. Based on their recommendations, a day trip (most likely by train) to Mount Fuji or another natural setting would be in order to offset the intensity of urban Tokyo.
I’m pretty sure that even some of Tokyo’s “seedier” areas (ex. parts of Ginza) are actually fairly safe. In fact, I read a travel guide that mentioned it was perfectly safe to fall asleep on the curb and that young travellers do it all the time.
